I think that part is talking about Christian people who put on a fake mask at church to make them seem happy and holy.

"Are we happy plastic people under shiny plastic steeples"

When really they're struggling and hurting but trying not to let anyone know it.

"With walls around our weakness and smiles to hide our pain"

So we should all be ourselves at church and make others feel comfortable, because there are others that may feel out of place at church and hurting inside and seeing all the overly happy people may push them away from the church instead of bringing them closer.

"But if the invitation's open to every heart that has been broken, maybe then we close the curtain on our stained glass masquerade"
