I think it's very simple, "black gives way to blue" is symbolic of Layne's death, or more accurately, his transition from life to death... his life was dark and black, and in death, the darkness turns to the blue of the sky.

I agree, this must be a very difficult song for Jerry, and he must have struggled a lot with it. He lost a friend, but surely, he was also very angry at Layne for leaving. When I hear this song and listen to the words, there's a real sense of bitter remorse, that sense of being unsure how to feel. "Black gives way to blue" is a nice way to represent the loss in Layne's terms... true forgiveness only comes through understanding.
