This is my opinion so no rude comments please :D I may be totally wrong but bear with me :D

"Wait
I watched you throw out your bouquet
Now i think about you everyday
I'm alone now in my bed"

I think this is definately a reference to Cherri. He is refering to her leaving him and marrying that other guy (who's name escapes me lol)

"And there's a lake
And at the bottom you'll find all our friends
They don't swim cause they're all dead
We never are what we intend, or invent
'Cause I make little lies and then I pull them apart
Think something dark's living down in my heart"

Alot of times with the seperation of a couple, people lose ties with the friend they had in the relationship. But I also think this is a representation of how much Jesse is hurting and since POSSIBLY his friends aren't making him happy anymore, they might as well be dead. (I doubt it, it's just a theory.) We never are what we intend, or invent states how things in live rarely if ever go the way we want them to. The last two lines could be either about problems in the relationship or how Jesse is lying to himself and driving himself crazy. . .idk

"And if I wanted to die before I got old
I should've started some years ago digging that hole
Well I carry this box to the proper place
And when I lower it down
I let it you fade away
I hope that you would do this for me
I'd serve you drugs on a silver plate
If I thought it would help you get away
I hope that you would do this for me"

The wanting to die part I think is an allusion to Sic Transit Gloria where it says "Die young and save yourself" meaning, "quit" while you're ahead (for lack of a better euphamism). The box I'm almost 90% sure is a reference to a coffin, possibly meaning a Dead relationship. Leting it fade away means he's trying desperately to forget her. The drugs line I believe is about how if he had hurt her this bad, he'd do next to anything to take the pain away from her, and how he wishes she'd return his favor.

"A deer that a hunter shot in the heart
Some dogs that got hit by cars
All came to spill their guts"

Possibly talking about how when something terrible happens we need to just let it out and not bottle it up.

"And we spoke
About the Father, Son, and Holy Ghost
And which songs we had loved the most
And then we all turned to dirt
And dust
Some men die under the mountain just looking for gold
Some die looking for a hand to hold"

First few lines are probably about Cherri and Jesse's talks, second few lines about the loss of the relationship, and those talks don't matter in the end because we're all going to die anyway.
Last two lines I think are about how some die chasing riches and then ending up alieanating those around them, and in Greek mythology it states that Zeus created us with two heads, four arms, four legs, and two bodies and then seperated us to forever tourcher us with finding our other half. While I don't think this is what he was alluding to here, I think it's about how some die lonely looking for love, which I've noticed is a common theme in his lyrics. . .hmmmm. . .

"I'm slowly bringing you down from the Heavenly gates
Now I'm drowning in the flood I made
Well explain myself to me on the other side
I'll watch from Heaven when I die"

I think this part is how he's torn between loving the girl and just wishing she'd go to hell for what she did to him. But now he's caught in a depression that he thinks is his fault.
He's hoping he can find a way to justify his actions, and the last line I'm not sure about. . .possibly watching Cherri go to hell?

Anyway, I am new to songmeanings and this is my first interpratation ever! I know I really should have tackled something not as deep as Brand New's later songs, but they're my favorite band and this is one of my favorite songs by them beside Untitled 02.
