This is obviously about Kurt. He was "a boy who came from the sea" (Aberdeen is situated near the Pacific Coast, which also may lend to the selection of the title). By all accounts, Kurt is Courtney's most notable relationship and he would of been the only one "who ever knew the truth about [her]".

The rest is about her state after Kurt's death. How she's been "overwhelmed and undersexed", as well as "overwrought and so disgraced". Kurt's death may of also left her "ravaged" and she never showed the public how she truely felt about his death ("do you even know the extent of the damange?")

The final hint that this is about Kurt is the "with your gun in my hands" line, which may mean she feels responsible for his death. Sad, really, but a beautiful song - one of Courtney's finest.

I've always thought, since hearing the song that this is about drugs, or the now lack of, in Courtney's case. The "phantom in my bed" could either be Kurt or her old self, and the obvious "you'll never be high again" line gives it away.
