To me this is just Elliott expressing his anti-war views while channeling Lennon & Dylan.
Someone who has antiwar views would be a "clown in the corp." Charlie was of course the nickname for the Viet Cong. Although could be his stepfather too, but it does sound like, "War is over" John Lennon.

it seems that this song is actually about death. if they were just talking about the summer being over and the good times that were had, i think they would have made it more of an upbeat song. instead its a deeply sad song. 'morning found us calmly unaware' - morning may be a time when not everyone is thinking about death but instead thinking about what the day has in store. 'we had some good times but there gone.' 'when summers gone, where will we be?' to me that is the ultimate question facing humanity. an afterlife? jim truly knows where we will be when summer is gone.
