I won't pretend to know the exact message he's getting across, but he's obviously singing about Jesus Christ (miracle worker, little Red Sea, man of many nations, fear of being naked (as a reference to the Fall)) as well as his virgin mother Mary Magdalene, or 'Maggie.' I reckon he's just giving his account of the old story, and his take on the grisly alterations to Christ's teachings following his death. |

It's more than likely he's using the word "pet" in a social respect, some kind of sycophant or tag-along or something, him and his girlfriend broke up.
