I don't think it's "Here we are, juggernaut" as if addressing someone, but "Here, we are juggernaut" as in "we are unstoppable". That being said, I think this song is mostly about Coheed and Cambria's forbidden and uncontrollable feelings for one another and the fact that they needed to keep it a secret since they were not supposed to be allowed to fall in love or they might jeopardize their mission. Coheed switches between addressing Cambria ("Can this love be what I want? Body's breaking, driving me crazy, it's your fault.") and the Doctor ("No, this is not your playground, it's my heart.").

There is actually a section in the song right before the last verse where Light reads Emily's letter she wrote before she was murdered. Emily sings this section, which goes:
"Thomas,
Please don't cry for me. I know you never meant for this. I love you completely. Just remember that if I try to leave you now, then in my final hour, I pray this letter finds you well before it all goes to hell. He could never cage the world. It's too big for anyone and soon the dark will pass. I want so much to be with you, but in my heart I know, Tom, the city needs you now. The city needs you now.

Thomas Light and Joe work together to strike back against Albert Wily and take back the city. They are quite literally going to light up the night by blowing up Wily's communication tower and end the oppressive signal he's been broadcasting across the city. Although the name of this song also refers to them dragging the city out from under Wily's shadow back into the light. |
