this song is one of two songs that brings tears to my eyes. the other being "upwards over the mountain" by iron and wine.

i immediately fell in love with this song the very first time i heard it.

the whole album seems to follows along with the same concept of the d&g. the whole inner battle between right & wrong, struggling with faith and personal beliefs, etc.

i also see a lot of NMH influence in this album.

that's just my take. disagree if you'd like.

this song does remind me a lot of brand new.
the whole album seems to reflect the devil and god are raging inside me.

but i'm not getting into that any more than that.
because i don't feel like explaining things.

A boy who's growing up.

He's letting his mother know that he recognizes the evil in the world, or what's right from wrong ("killed the last snake in the creek bed".)

I also believe that the "I made it up from the bruise on the floor of this prison" line is metaphorical for he felt trapped by his mother's protection.

"the creek drank the cradle you sang to" i think signifies the boy being swallowed by life, and the art of growing of up.

I think the concept behind this song is a boy, who recognizes he's growing up and whose mother doesn't, is trying to let her know that it's his time to grow and be independent, but whatever happens, he won't forget her.

Ok. Here's what I think:

I believe that this song actually begins the story.
First, it's the count in, "1, 2, 1234" to signify the beginning. It also introduces the first idea of the Anne Frank concept. And then it's followed by the rest of the album with each song adding to the Anne Frank concept. The story continues with the Kind of Carrot flowers. This track more so introduces the character, whether it may actually be Jeff or not. Then the following songs go into explaining how the character thinks of Anne or how the character is waiting until the day he dies so he can be with Anne. Two headed boy depicts how the character has been waiting, and will continue to wait. The story ends with The Fool, which I see as like a song played during movie credits after a sad movie, or either like a funeral song.

Just my take though.
