I don't regard this song as an attack on Christianity, but how the religion is used by certain people, particularly fundamentalist evangelicals, who tend to focus so much on the Book of Revelation and continually try to match current events with the symbolism in the book.
"John the Revelator" could be a reference to the presumed author of the Book of Revelation, but it could also be a reference to certain fundamentalist Christian preachers who represent themselves as modern day prophets and apostles who feel that their particular interpretation of scripture is the only correct interpretation.
The Book of Revelation was the subject of much debate in the early church as to whether it should be included in the New Testament. I personally believe Christianity would have been better off without it.

How anyone could miss the desperation in this song is amazing!

I remember reading somewhere that the coffee shop is in London, or at least England, and was written on one of their early tours.

The lines: "I'm older than my looks and older than my years" could be a reference to reincarnation. His soul or consciousness would be older than his looks and years if this wasn't his first incarnation. The entire song could be a metaphor for feeling out of place or alienated in this increasingly egocentric world.

One thing that always fascinated me is the deep-pitched, monotone voice in the background in the line "I never knew that". It also seems to be faintly present in the line "used to be confused", but I may be just imagining it.

I think in the first two lines of the chorus she's trying to convince herself that the other person doesn't mean anything to her any longer, but then in the next two lines she admits that whoever it is still has influence over her and COULD mean everything.

The lines at the very end about her body and the sacred space God knows could refer to something physical, but could be a metaphorical reference to her heart and/or soul that she could reveal to the other person IF they want to take that step.
