To me this some seems to be about a past loved one who committed suicide and coincides with House Carpenter on Vol I.

"I know we'll get through this and wont let you do it.
So Stop, and make believe that I'm not wrong
Cuz if I was we'd all be gone."
meaning things will get better and he can't be wrong or everyone would've killed themselves.
"when my days are done
well be in the same plane."
When he dies they'll meet again.
This line is the best. I have felt this way toward someone I've lost as well.
"Id love to have new years and all the times I've missed my loss it was just to keep you here"
Missing her and remembering her, regardless how painful, is what keeps her memories alive in his mind. If you block out the memories, you'll lose them that much quicker.

seems to me he thought she was dead but actually her family sent her to Spain so they couldn't get married
("but a gringo brought shame to their proud family name... They had shipped me away to my family in Spain")
but she made her way back and they are reunited ("She said "Darling, believe. Don't you recognize me?... we can get on with our lives, we still have plenty of time")

I don't know... this song could be about God or his faith. Touched and moved me but you (God) don't care about me. Feel so dirty, unclean (for sinning possibly?).
"I will hold a grudge" (against God?) for leaving him broken hearted. "When I was stupid enough to believe in you (God)"
"tell me all your needs
give me all your needs
show me on your knees" praying to God?

Or it could very well be about a loved one again. There's lines in here that point to both explanations.
Hard to say and we'll never know for sure.
