No, I think you've got it all wrong. The song and the whole album "Still Life" are not about a slave or an ungodly atheist. The way I see it is very simple.

"Still Life" takes place in the 17-18th centuries in Europe. A sailor who was presumably lost at sea suddenly returns home and to Melinda, but now he is not who he was before. He became stranded on a shore of the Barbary Coast (modern Morocco or Algeria) where he became a slave and was forced to convert to Islam. That's why upon his return home the protagonist is being called "the Moor" due to his apostasy from Christianity. A rather common thing back in the days, if you know some history.

Melinda still loves the guy, but the social ostracism is very strong. The sailor is harassed because he is now a Muslim. So the guy talks to Melinda to go away with him where they can live without persecution from authorities.

Then, the people of the village catch them during the escape and kill them both. First, Melinda is carried away, then the sailor becomes a gallows bird. Just before his death he notices that Melinda also hangs beside him.
