The subject in this song is thick-headed and believes he can take on the world, but once he experiences life outside of the bubble he lived in, he realizes that it's a difficult and ugly world. The world knocked him down, and he'll go back to safety for a while, but he'll be back and he'll keep on fighting.

Jesus was the only one who was able to walk on water and being the 'only' one = lonely. However, I don't think that's meant to be taken literally. Rather, the deeper meaning behind that is that among all of the sheep in the world, there are those who are wise and in tune with the world they live in.

"And when he knew for certain
Only drowning men could see him"

Many people tend to cling to religion as a source of comfort. 'Drowning men' would be anyone who suffers and, as we all know, Jesus, messianic or not, reached out to those who suffer and to this day, people reach out to the Christian religion for comfort.

"He said 'All men will be sailors then
Until the sea shall free them'"

I'm not sure, but this line may be in reference to the Christian teachings of 'all should strive to be like Jesus' and that they will be free (of their sins) once they have reached 'heaven'.

"But he himself was broken
Long before the sky would open
Forsaken, almost human"

Pretty self-explanatory. Holy Bible Jesus was born TO die. However, aren't we all in the world we live in today?

with his mind"

Many people blindly follow Christianity because Jesus' teachings seem powerful/beautiful/etc to them and they want to truly believe that he is what the Bible says he is, and once they have done that, they are either too afraid to question their faith or just don't bother to.

In short, I think this song is about seeing things which you normally wouldn't and enlightening yourself to worldly occurrences, the underlying notes not played, and the thoughts not spoken. The message being, 'help yourself and look around'.
