If you listen to the entire album, you will hear "Speed of the Sound of Lonliness", and understand that this song comes after a night of being out drunk and getting shitfaced with Larry. Additionally, there is a long intro to the album version of the song where D. Wayne explains that he's basically looked at his life and isn't really happy with it and how it has turned out. If anything, this song is about killing yourself, or if you take it in the context of the entire album, changing who you are (killing the person you used to be) and finding redemption; salvation.

This song has nothing to do with Tony Soprano more than the producers of the television show liking a song released in 1997 long before episode one ever aired.

the biggest thing that jumped out to me on the first run of listening to this song is the lyric "You can paint over any mistake, but you can't remove the original fake"

It stands out that at the beginning of a (most) relationship, sometimes people lie to make themselves look better and more attractive to the other person. While you are in the relationship you can make mistakes, it is expected. But when you revert to your true self after fronting for so long, it destroys the very foundation of the relationship versus just making a mistake.

In summation, I think this song is entirely about trust dissolving over time in a relationship.

This song is quite self-explanitory, about what happens while doing the dance of getting closer to someone. It means to illustrate the early part of courtship, where you don't know the other person well enough to correctly interpret what they say and do, but regardless the confusion is welcomed because the alternative is worse. The song also talks to getting on the same page, meaning that at a minimum the two will have one thing they can share in the event that everything falls apart. It is especially important for the lyricist, who openly admits they are empty inside and longing.

I heard back in 1998-1999 on the radio where these guys were interviewed by a local morning show DJ.

The inspiration for the song came from one of the band members being at a bar and watching a guy trying to pick up a woman. The guy looked over at the band member, winked, and said "I've got her where I want her".
