Tamborine, you pretty much got it in one. Except that Brandon's a Mormon, not a Christian, and to my knowledge "don't give the ghost up" has always meant "to not give in/give up" rather than anything religious or death-related!
It's definitely about how much he loves Tana and how their love helps him keep going when they've been on the road for a long time and he misses her. It basically explains their relationship, hard-times and all!

This is a quote from Brandon's track-by-track guide to Sam's Town:
"It's our attempt at a ballad. It's a unique song, with the way it goes at the middle 'don't give the ghost up'. It's for my wife. I wanted people to believe it like I believe when I hear something I love. I want that on every song, but this one has a moment that you never know if it's going to happen again - we just got lucky. This song is definately about a war vet, i know that much. But i dont think it's about a prostitute, i'ts probably about his girlfriend who was lonely during the 'crazy asian war' but she waited for him anyway. And when he returned home, he wasn't the man he was when he left and she has 'needs' that he can't fulfill.

"Flipping through a thrift store magazine" come on people this song is a tribute to how Brandon met his wife. In Q Magazine it said they "met while shopping in a Vegas THRIFT store. She was wearing a bootleg Joy Division t-shirt with Mickey Mouse on it. She thought he was cute and they began dating the next day." I totally think it's a nod to that and he's acknowledging how it feels to finally have met "the one" how he doesn't need anything else except love and music:
