I'm still trying to figure out the meaning of the first part having to do with teenage heartbreak. Seems a little far fetched that they'd mention a prior relationship just in this song if it was meant to be conveyed.

I have sort of a different take on the last part ("I'd rather kill a stupid flower...").

This could be either the priest or the guard as far as I'm concerned, but it would probably make more sense as the guard. By saying this, it seems like he means that he would rather continue partaking in this society that he knows is wrong, until society as a whole realizes that things like this are wrong.

Kezia being the flower, in many ways her death is more significant than her life. By "killing the stupid flower and spreading its seeds around," it seems to mean that the evidence of instances like her execution are meant to shock future generations looking back, and ensure that things like this don't happen ever again. In this way, her death serves a purpose.

"A garden with out bullet-laiden morals" is just that. The knowledge that future generations have about things like the killing of Kezia. This represents society smartening up.
