Maybe pointless to you, but not to somebody who doesn't believe in God/doesn't like blind faith.

This song could have so many meaings. Personally I believe that Tool originally meant for it to point out how easily some people are swayed by religion and how follow faith blindly ("religion is the opiate of the masses," as I'm sure many people have already referenced to).
I, on the other hand, like the literal interpretation better as it totally describes my view on religion.
The song describes religious followers as deaf - they refuse to listen to reason or argument against their religion; blind - they refuse to open their eyes and see things for how they really are or they refuse to have an open mind and accept different ideas and ways of life (gay marriage, etc.); dumb/born to follow - because they follow a religion blindly probably because they grew up being told it was right and therefore refuse to change. The "rape you" part, I believe, is about the religious leaders and people who run churches and things like that exploiting the followers. The "open my eyes/blind me with your light" part is suggesting that religion blinds people (read above) and that many religions are corrupt and filled with lies.
Not ALL religious followers are blind/deaf/dumb/etc., but many of them are. And those are the ones that I can't stand.

Why are you all so homophobic? Calling somebody a homosexual isn't necessarily insulting, it just shows how ignorant you are for trying to use a bad insult. Don't even respond to people like Karl. People like him get off on annoying people. Anyways, you people need to open your damn minds and realize that your way of thinking isn't the only way.

Well this entire CD is based on Jungian psychiatric theories and whatnot.

You will then see many correspondances with Jungian theories and this song and the CD as a whole.

The shadow mentioned in the song is an unconcious complex that everyone has (based on Jungian theory).
It is thought that the shadow and all other unconcious complexes emerge as characters in our dreams, hence the lyrics where he dreams of a blue face with 3 eyes, his shadow, which is also the crow above him or whatever. The lyrics then state that he's reaching into his shadow. See the connection? This also supports the suggestion that the dialogue in the lyrics is the writer metaphorically communicating with his unconcious mind.

At least that's what I gathered.
