Wow. Possibly the best Modest Mouse lyric ever.
It's pretty literal, so I won't go into 'what it means'.

The song as a whole is about the idea of 'progess', and how, maybe, it was better off to begin with...

"Remember her sounds
Remember her smells
Remember her colors"

'Remember' suggests that those things aren't there any more. Why? Because of progress!

I'm sure this isn't what Isaac meant, but this is what I've come to interpret the song as.

I think it is saying how others actions affect our lives more than our own, and just by being involved in society we are automatically dragged through a certain path in life (like barnacles on a boat). Everyone is expected to go to school, get a job, make lots of money and start a family. The only way to escape this is to just 'paint your windows black' and ignore everything, become isolated. Obviously this isn't a solution, as then you become isolated and lonely.

I just figured this one out!
Well, partially...

At the begining, he says "Hello, my name is you"

Then, later on, he says,
"I don't want you to be alone", which could also mean "I don't want [myself] to be alone", because his name is You.

Anyway, I think this song is basically a man admiting to himself that he's done something wrong (i.e; done the devils work, "The Devil's apprentice, he gave me some credit."), and now he thinks he is going to 'hell'. ("The flies they gather round me..."/"He fed me a line and I'll probably regret it"),
