I thought this song was pretty straight-forward. I think it's about a grown up society with its members or citizens who are too young for its rules and boundaries, and are trapped in a cycle of depression. John is the only one who is conscious of it in the song and returns to nature (away from the man) at the end.

Okay...this is how I see it:
Feel Good Inc. is a song about the conflict between "good" and "evil" or innocence and corruption. The windmill (peacefull/provides energy/hiding place) is the innocence and the helocopters (machine/weapon/enemy) [video] are the corruption. Notice how they both involve Revolution. In the song, when 2D is singing about the windmill, there is a sense of peace. De La Soul counter that with "Laughter gas is HAZMAT's". I definetly see a conflict there.
