Honestly, I though that Maynard was too intelligent to make a Bush-Bash song. That's the kind of thing that Green Day and Nickleback does, I want a little more substance from APC. I don't like Bush very much myself, but I'm sick and tired of hearing people complain about him.

The more I think about it, the more sense the WW2 POW camp analogy makes.
"
It's hit or miss upon the gate walls"
a play-on-words that means that either you get over or you don't, but also suggests that the guards have guns, i.e. they hit you or they miss you.

"are the guards asleep, bayonet and all?"
bayonets are military weapons- you won't see cops with bayonets on their rifles. Also, the Japanese in WW2 used bayonets extensively, even styling them after samurai Wakizashi swords.

"library laundromats
inside the dirty sheets"
To me, this suggests that nations try to clean up their histories, because everyone does things they're ashamed of in war.

"meet you on the other side"
another play on words, saying that they're about to break through and get out, but also suggesting that they're all going their seperate ways once they escape

"did you trip on your shoelace untied,
it's in the past,
and now we toast"
one of the escapees messed up, and now they've all been caught, toasting those lost in the escape attempt and waiting to be executed

"wanted for the crime of the disease that you give"
the word 'disease' can be used for almost anything. Maybe this is about Chinese POW's in a camp run by the Japanese who see the Chinese race as a disease, but for all we know, this could be about German POW's in a camp run by Americans, who see Fascism as a disease. This line really just makes the story more obscure and thought-provoking rather than clarifying it, which is why it's genius.

What is it with you people and thinking EVERYTHING is about how evil the government is? Simple fact is, the government isn't half as powerful as you guys seem to think (at least not here in the States, I don't know where everbody here is from), and I personally think that ATDI is a little deeper than just "teh govn't iz lieing to j00, doodz!"

I think that this song is supposed to have a political meaning, but the one thing that stood out to me was the constant references to combat and injury, and later having the lost limbs replaced.
Swords, darts, shrapnel, and the loss of limbs. Later in the song, "prosthetic blemish," "velcro on the charred appendage," and "carterize solder gun" imply that his arm and leg have been replaced with metal prosthetics, and the singer is unnerved by the fusion of man and machine, hence "oh dear God what a tangled web we weave."
The lost arm & leg, the swordplay, and the metal prosthetics actually reminded me a lot of Full Metal Alchemist, but the two are obviously unrelated.

Listen-up, it's a universal truth that war is the most costly endeavor you can take, in terms of both life and wealth. And besides, I don't think South Vietnam was a particularly wealthy part of Asia either (I don't know for sure, though, so correct me if I'm wrong). To me, it's a lot more likely that the US was trying to help out a friendly nation and strike a blow against communism. Believe it or not, on the military side of things the US would've done far better if politicians who didn't know how to fight wars hadn't tried to micromanage everything. If troops were allowed to invade North Vietnam or send patrols into Laos (where many Vietcong fled to escape the Army, I heard), then the outcome of the war may have been very different.
Anyway, as far as the song goes, I have no clue what it's about, but the Vietnam analogy seems a little weak compared to the messages of songs like One-Armed Scissor or Arc Arsenal (which were total genius).
