My interpretation of this song is kinda shaky, but it makes sense to me, so I'll share it.
The first verses explain how we maintain those animal tendencies many people have explained earlier, and just so happened to grow legs.
Then the faster chorus parts are obviously split half way (in both of them). The first half is in the believer's perspective of religion, the latter in the skeptic's. "There's a beast who swallowed up his soldiers/ Drew them out into the cities and shores/ Gave them greed and made them slaves" explains how the theory of good took away the free will of his followers, made them into pawns to propagate the faith, and made them slaves to the system. The believer's perspective is pretty straightforward, so I'll skip to the second skeptic's lines:

"There's a beast who had me at hello/ And a building where I never go/If we leave we don't return" explains how the idea of god is very comforting, and he'll join the church without much thought, just for the sake of salvation (returning to that animal-like urge for survival, even in the afterlife). The building he never goes to would be church. I don't know, this seemed to make sense to me.

I'm in absolute awe of this song.
I believe it means expressing what you really feel all the time, because we live lives "towards an inevitable end." He is using Carpe Diem to justify being straightforward and vocally courageous.

I remember either in middle school or high school, Thrice put up a video on our TV's one morning explaining how this song was meant for the kids in developing nations where there is political turmoil and how communities raise them with arms to fight their wars. They're invisible because our nation and our children don't really see them. I suppose it helps to have a great band come out of your little city hah.

I think this song is about purchasing time with a prostitute. How emotionally detached he is from her and how commerce is her god. He's talking about how she needs him to survive, as he is the "monarch of your womb" and the "messiah of your thighs." The rest really speaks for itself.

Maybe there isn't a "deeper" meaning in all of this. Maybe it's just whats on the surface. This song does have a lot of emotion, as well as terrorists who sacrifice themselves. It has to be about this whole Israeli/Palestinian topic.
