Awesome song, defenitely my favorite off of No Cities Left. As to what is means...the lyrics "Going where we lost it all; yet things before are with us now" really speaks of some of the deep overall meaning of the song for me...Lightburn is remembering a relationship that is gone, that ended badly, where things fell entirely apart and now there is nothing salvagable left. Most importantly, no matter what anyone says, even if what they say is something like "you're not alone," the fact that that relationship is gone will never go away. And now the memory of this floats back to the surface as perhaps it always does.
Just noticed this while scanning the lyrics...so I'll just throw it out there and I'd love for someone to say what they think: could this song be about anger at God, or more specifically, Christ, for seemingly leaving us 2000 years ago? (This would explain the rather arbitrary change from 1st person singular to 1st person plural after the first stanza.)

To be honest, there are so many opinions here that you kind of have to listen to people who take the biographical approach to it. It's probably fair to say that if Corgan says its about his childhood, it's about his childhood. What I wonder is why everyone sees this as Corgan flat-out condemning someone. That may be typical Corgan, but listen to the setting. The orchestration, the basic chords...there's something overtly romantic in the song...I'm not sure it can just be about anger and angst...I mean it can, but more complex than just "you suck mom." Does anyone hear the lyrics of defense? As if Corgan were saying "stop blaming me, I did the best I can." The most dramatic lyrics in the song support this:
-What I choose is my choice, what's a boy supposed to do? The killer in me is the killer in you.
You shouldn't blame me, what else was I supposed to do? The killer you accuse me of being can be, just as easily, you.

I think desaurido might be on to something, it seems to me that the song is about losing love; but I get the feeling that maybe it isn't necessarily a breakup. I don't see any kind of angry rhetoric that you would otherwise see in a Corgan song indicating that there is a breakup involved...I think the lyrics William the Protector point out (as well as the rest of the lyrics in the song) show that there's some sort of sad nostalgia in the song, perhaps a break-up from long ago or possibly even a death. A remembrance of a relationship that Corgan still remembers fondly in some way...not anger about one that fell apart. Thus the term for the beauty of that relationship: Real Love.
