Ok, first of all, the way the song starts (bass line), sounds like wind blowing to me...but I can't make any real connection between it and the rest of the song.

"If you can't stand upon the water I will see you on the ocean floor."
While the first thing many people thought of when they first heard this was mocking Christianity, I think differently. 'Standing upon the water' is one of Jesus' miracles, but as time passed it has gained a new meaning, it's now thought of as an 'universal', a general miracle, not necessarily related to Jesus. As I see it, 'standing upon the water' in this song, symbolizes a human, mediocre 'miracle'[=something unusual, humanity always embraces the unusual with amazement], created to impress people...for the lack of a better word we could even use 'showing off.'

'I will see you on the ocean floor.'- Think about what the real ocean floor is like...the deepest place on Earth is, well...the Mariana Trench (11000 miles deep)...so the ocean floor symbolizes the nethermost, the lowest point one can sink to, as well as beauty (think about the fishes and all that colorful stuff).
So what he's basically saying is...'Who cares about THEM [the rest of the world], if you can't impress them and don't fit in, we'll pursue happiness in our misery...'

Next:
'When you blink do you only find the misery between the lines?'
Another common expression is used here, 'to read between the lines' [=to find the hidden, true meaning in something], although not in its original form. He probably means: 'When you look at something do you only see the flaws no one else does?'
'Then take my hand and walk with me.'
This explains the title. 2 'lost souls' who are inexplicably similar (a second invitation to join him into seclusion from the rest of the world).

'Come to me, your sanctuary,
I'll gladly accept the gift that I've been granted.'
A sanctuary is a place where one finds comfort/alleviation etc. Now, this 'gift' thing he's talking about is a little foggy...my guess is that he means the gift is this distinction, between him and the world.
He is basically saying he's glad he's been 'cursed' with this, because he can turn it into a blessing, ['gift'], but only when besides his 'soulmate' [=the other lost soul].

'If you feel fine, then give it just a little time.
I'm sure you'll contract my disease.'
He is sort of saying: 'We'll wait a bit and put our relationship [not meaning the traditional 'couple' some people may think of!] to the test. If it turns out that we really are lost souls meant to be dedicated to one another, then I'll sort of "infect you" with this gift and you'll be willing to live with your "curse" and see it as a gift, as I do.'

'Look what you've done to me now. You've made me perfect.'
Time passes, they realize they are meant to live in seclusion as 'lost souls'...at this point,he, who until then had been viewing his 'curse' as a 'gift', considers himself 'perfect' or just starts considering himself perfect, obviously because this other 'lost soul' has joined him [and sort of 'erased' his flaws by completing what was missing in him], he no longer needs the rest of the world [he never really needed it anyway...].It's just them.

'If you can't stand upon the earth then I will see you on the other side.'
My interpretation: 'If you can't survive in this world, fine, I can't either, I'll meet you...somewhere in the afterlife [be it hell, heaven, the purgatory or whatever Davey thought of at the moment, maybe another 'life', the idea of reincarnation or a Nirvana-like place is also plausible]. '


'When you blink do you only find the misery weighs down your eyes?'
...he means: 'Are you tired of misery...?'

'Then take my hand and sleep with me.'
I don't think he uses the expression 'to sleep with' as in to have sex, he's probably referring to the line above ['tired of misery? I offer comfort.']

The 2nd chorus is to be interpreted as the first one...

'Take my hand, I'll be everything to you.
Take my hand, I'll take everything from you.
I will seep under your skin. I will.
I will hold onto your heart. I will. '
Haha, my favorite part of the song, simple yet amazing lyrics.
The way I see it...he means something like: 'dedicate your body and soul to me, give me everything you have, I'll take everything, and give you everything I have in exchange. I will be the only thing you'll ever have to worry/think about, the only person that exists to you, and I won't let your heart break ['I will hold onto your heart.']'
Sort of a complete unification of souls, he is inviting the other 'lost soul', maybe even tempting that person to devote him/herself entirely, and eternally to him, with no turning back and such. The 'I will' parts at the and of the last 2 lines, are meant to sound reassuring, and they sre do!

'What have you done?
What have you done?
What have you done? Done...'
Now, this is probably the hardest part to figure out, my guess is that this is the turning point in the whole 'story'. Davey's 'soulmate' or whatever your heart may wish to call the other person, [the person who the song is written/dedicated to], takes the decisive step, sort of turning Davey into the 'perfect' creature he proclaims himself as, and at this point, notice, he isn't saying 'Look what you've done to me...', he's saying: 'WHAT HAVE YOU DONE?'. To me, this change suggests a change of attitude, as if a disobedient kid's mother were asking the kid what he's done after he's broken a window...he's saying something like: 'You've made a major mistake, look at yourself...!' He's probably realizing he doesn't need the other person anymore, now that he's gained all the power he could and sucked out everything out of that person, now that he's...'perfect', and he's pointing out: 'haha, you fell into my trap and devoted yourself to me...I've taken everything from you, I'm perfect, you're a no one, what have you done to yourself?'

The last few lines in the song are decisive, becase if we interpret it as I decribed above, the whole thing turned out to be a kind of temptation from Davey's side, with the purpose of perfection...but if we look at it again, the last "What have you done's", could also express amazement because of this transformation, or whatever you may call this 'turning into perfection.' The last done may express death, as in- Davey is overwhelmed by perfection and cannot handle it, therefore he reaches this 'climax' in his perfect, but since one cannot be more than perfection, as there is nothing beyond perfection, he sort of 'explodes' [the explosion is not to be taken literally], only proving that perfection is impossible, and if an exception occurs causing so called 'perfection' to somehow appear into the pictre, it causes inevitabe destruction.
If you had the patience to read this, thanks! Tell what you think of it, as it is my first real interpretation of and AFI song, the first one that I put into words and wrote down, which was actually very hard, as the meaning behind the song is, again, a little unclear and very hard to express in words. Anyways, 'The lost souls' is oone of my favorites, and one of those songs I felt I could actually decipher!
I'll probably do more, until then, remember...we are the wakeful, wry and watchful, we're awaiting...deathless ones ;)
