Absolutely.

"I welcome this pain
beating down on me"
Pearl hitting Leonard, and his lack of avoidance. He lets her hit him, and tells himself that he deserves whatever she gives him.

"Is it your eyes
that choose not to see?"
He wants her to see that he loves her and wants to help them through it, but she is filled with rage at the whole situation.

"Oh, please, this is what I can give
What else do you need from me?
I might be sick, broken, torn to pieces
So, whatever this is, this thing that now I've become,"
'and the rest of the chorus all seems to fit in with that. I think later songs seem to describe events post-coffin, to use a very lame term, but this one is specifically about their relationship immediately after Joseph's death.

****NOVEL SPOILERS FOLLOW.****

(As a sidenote, holy fuck this song is amazing. Story-wise and emotionally it is far more powerful to me after reading the book.)

To me this song is about Hohenberger (again! all of them seem to be!) and the fact that his creation of the Monstar has/will render(ed) him a murderer at some point. There's a point where Pearl tells him that the activation of the Monstar will kill her anyway, and that he's a fool for sacrificing millions for her life.

"If only you know how
lovely you glow in the flame of error
Oh, I ask too much
Please turn back the clock and take me instead."
> He'd much rather be trapped and tortured than Pearl.

Obvious ****novel**** spoilers follow.

My theory about this? It is directly about Hohenberger and Pearl. Hell, much of this album and the novel is...

"She wheezes out her dying wish.
Come closer, one more moment, one more kiss
And I love her, I give her all I can
Her body sinks, her heat released
The curtains swing, this time she leaves
I will remember all she's done for me"

> Simple enough: her final death.

"But only I forgot that I'm not ready to let her go
As all time moves, you'll be riddled with doubt
You'll mourn to pull through, but love is dangerous"
> Both reflecting on the way they're dealing with the situation. Pearl mourns to survive the mental assaults, but it ends up turning on her and breaking her eventually.

"When skeletons live inside your closets thick and thin
you'll fear that no one will hear us sing our songs
The truth is relevant, but not for long
cause love is our downfall"
> Love resulted in the creation of the Monstar and the truth that Leonard wants to tell his wife about the failsafes and the true nature of how he'd implemented it is only relevant whilst the backup plan he created works. The virus is the "living" skeletons. The fear is that all of their efforts will be wasted.

and leaves you with scrounge for nothing

There's no chance to try and mend,
whats been broken can't be bent"
> Both are messed up beyond repair, essentially.

"So the past remains the past until present
The cradle says this black demise
this chained coffin breathes our time's demise
All these shackles deceive just how long I've grieved"
> Okay... yeah. This song is *about them* - Pearl was suspended in a glass coffin by chains. Late in the novel, after spending roughly 36 days there, she is pretty much told it has only been a day, and this thought breaks her.

"I made my move with no worry or doubt
Let them live as they do, my eternal reminder"
> The KBI are a reminder of Leonard's existence and aspirations, and his plan to fail-safe the Monstar was a move that he made with a relative confidence. He definitely worried about it, but he did *not* worry about the creation of the KBI and for a while believed he was untouchable.

"I'm sorry but the hurts
not going away"
> Again, perception that Pearl/Leonard can't be fixed.

"I'll bury all the past,
everything in its place"
> Pearl was buried next to Joseph.

(Give us the monster!)
> Well... come on. Do I really need to explain that last bit?

> The actions have left both of them pretty messed up. It could be either of them reflecting on how empty the other feels.

> Okay, this seriously drives home the ties for me. Pearl and the Doctor are conspiring to change things and get revenge for their son.

> Joseph's speech to Leonard Hohenberger about everything he'd been taught and told being "bullshit" and how action was the only way. The violence refers to the Mage wars, and the honesty..

> Inaction won't led to remembrance or heroism - essentially, if you do nothing you didn't matter.

> Not entirely sure of the intended meaning: to me, it seems to be Pearl comparing her new world to the one she used to have.

Grace to comfort enough to crawling
> Pearl lamented in her time in the "glass coffin" that she couldn't even crawl, that her movement was limited to touching the tips of her fingers. Crawling is a temporary comfort, but it isn't enough for her.

Divided we must pray for the broken, no one could fix us.
> She's upset because she knows that her and Leonard have been torn apart from each other in an unrepairable way - she's torn between an unstoppable urge to kill him and a subconscious will to stop it, which ends with her suicide.

We are, we’ll always be the wrong.
> Perhaps she's thinking about how the actions of Leonard and herself would be perceived later.

Okay, just finished the book.

DO NOT READ THIS IF YOU HAVE NOT, unless you don't intend to read the book or can live with spoilers.
Anyways, without further ado this is my theory.

The Broken is about the relationship and interactions between Pearl and Hohenberger. Here is a rough line-by-line analysis of the peak of the song and other lines I feel are relevant, because I can't really process everything just yet and it is an easy way of picking at the meaning. I know it's a flawed method, but here goes.

[Peak]
Where was your heart, when we needed it most?
> Pearl endured a lot of mental crap whilst she was in Ryan's "glass coffin", to the point where she essentially renounced her ties to Leonard. She is reflecting on and regretting that he was around for them until they (both her and Leonard) needed him, at which point he failed them.

Live in denial and I’ll be your ghost.
> Pearl's death and Hohenberger's reactions to it seem to fit with this line - also, Jesse/Inferno has essentially become Hohenberger's "ghost" at the end of the story.

There is nothing to let go, only time will let you know.
> The only way Hohenberger can find out whether his plan to separate the two parts of the Monstar long enough for Ryan's plan to be stopped is to... wait. Inferno is the one who'll have to do this on his behalf.

If you’re worth anything, and you know then [NP: corrected according to the lyric booklet]
> Inferno, the last legacy of Hohenberger, is useless if the Monstar reaches full potential and destroys everything.

Giving up way too early, Let the axis turn you free,
and destroy everything you love.
> Giving up way too early could either reference Hohenberger's resignation to creating the Monstar or to Pearl's breaking. It isn't entirely clear in the novel, but it is implied she has been tortured for more than a month - she is led to believe it was a day, and hates herself for betraying the promise she made to protect herself and Hohenberger.

Overall, it seems to be about things immediately after she learns of the Monstar and confronts him about it.
