The last straw which makes the singer crumble is the idea that if everything is simply chemicals and laws of physics, how does he 'explain this love' between them. She plays upon his emotions as he feels as though his scientific explanations are not adequate enough to explain their love.
Just a disclaimer: I am merely trying to portray the views of the two parties, mainly the woman, in this song. I disagree with the woman on many levels because as it happens I do find faith and hope in the beauty of science and I also find heart and soul in the wonders that are the stars. Also, it is actually possible to break love down to chemicals, but why does that make it any less special?

because some theories are correct others aren't. If we were to abide by your ideas that all theories deserve equal credit, then we would not have progressed at all over the years. We wouldn't have any life saving medicines, knowledge or, for that matter, this music.

Explaining it doesn't reduce it's potency, power, or beauty. One can explain how an electric guitar works and the music theory behind chords and scales and things, and that doesn't make listening to a damn good song that features that instrument any less enjoyable or fulfilling an experience. Just because something's logical rather than mystical does not mean it's not beautiful. If something can be explained, it is still real; all the more real for it, in fact.
As the song is somewhat ambiguous, I chose to imagine the writers' intentions a certain way and interpret the song a certain way, despite the fact that it is unlikely it was how it was actually meant to be interpreted, because that allows me to enjoy the song more. For example, in the lines "You can break everything down to chemical/But you can't explain a love like ours" I choose to interpret "you can't explain" as meaning that specific person she's talking to can't presently explain it but still feels it, not that it is impossible to be explained and that if it was it would somehow not be real.
