The sight of Lapis Lazuli, a beautiful, rare, blue-colored stone has inspired this song, as the band openly stated. I see three strong elements in this music. The Lazuli, eyes, and a broken heart.
I have always seen this song as a person begging for his love to come back to the relationship. The loved one is irreplaceable and has bright blue eyes. Soon the comparison with Lapis Lazuli becomes strong and leads the feeling of the song.

"Stone of heaven"
This is the song that turned me to Beach House and I've been puzzled by the lyrics since day one. I have no idea what it means but I doubt the song is about anything in particular.
Got thinking on the line "like no other you can't be replaced (is nothing like lapis lazuli)" and it's weird because actually lapis lazuli is very unique so you can't really say it can be replaced. But if you look into the history of the stone, you'll find that a) in ancient times some cultures refered to this stone as "sapphire", which nowaydays we use to call another stone; and b) lazuli is the genesis of the word "azul", which is Spanish for blue (the same for other languages such as Italian). So perhaps by saying that contrary to lapis lazuli you can't be replace she's making a reference to that. No one could confuse you for someone else because you are unique.
The line "when you couldn't see you would come for me" is interesting too because I think it can be read two different ways. In the first way she is directly talking to a person that used to come to her for help. But you could also read it as if it was the stone itself that's saying the line, as lapis lazuli was used in ancient times to cure illness related to the eyes.
Oh, and one more thing. For some reason, pyramids seem to be a recurring image for Beach House (10 Mile Stereo: "Bright pyramids at night, they'll carry us on forever"; and pyramids on their shows at least since Teen Dream). It's interesting that the arpeggios in this song actually form pyramids as well: bigger ones on the synth, smaller ones on the guitar.

Musically, the song spends the first section building a tremendously beautiful, majestic theme - the "Enya" knob is turned up to 11.
"Make us suffer, like no other" is an amazing lyric in the midst of all this beauty. Beauty can make us suffer -- by showing us that we are inadequate in comparison. Beauty makes us aware of our own potential and ways in which we don't meet it.
But having established all this beauty, what becomes of it? In the middle section, it breaks down. It doesn't break down immediately, like a record scratch; it slowly becomes more ominous. Soon the guitar takes over and the song has become something different. it moves at the same pace, but something has changed. No longer major chords, the chords here are all minor and incomplete.

At this point the loss is complete, and we are in mourning. When "There's nothing like lapis lazuli" is sung at the height of the beautiful section, it is a statement of majesty. But when it is added -- with the same melody! -- to this section, it is now a statement of loss. Beauty has made us suffer, again.
