This song appears to be an allusion to Adam waking up to find Eve in the Garden of Eden. "He'd put me deep, deep under so he could do his work" is a reference to God putting Adam to sleep so he could take a rib from Adam's body, that was used to form Eve. Later the lyrics read "bone of my bone".
The last lyric is the most meaningful: "and you will surely be the death of me, but how could I have known". This alludes to the Eve enticing Adam to eat the fruit from the Tree of the Knowledge of Good and Evil.

This first CD of the Oh Hellos echos of the beginning chapters of Genesis. This is the account of the creation of Woman. When she was brought to Adam for the first time the song he sang was, "Bone of my bones, and flesh of my flesh." This song tells Adam's story from his perspective.
Truly, Eve would be the death of Adam, for she convinced him to eat of the fruit.

This is one of my favorite songs so I will gladly share the meaning.
