it's about having no hope, or having noting to have hope for.

I try not to include any biblical connotations, but it does resemble the Flood as it was the God's punishment for people's past sins ("mistakes").
As with any Frusciante song you cannot be certain where he's coming from but here I go. It's about when a person is so isolated in their own mind that there's almost no hope to return back to reality. "Lost at sea... I wouldn't know my face if you all were me" Can't even comprehend seeing life in a normal way anymore.
