I agree with ratanx. The "you" and "Father" in the song are the Judeo-Christian God and the singer wants to know how this supposed god can sit idly by while the world falls apart.
The most famous "Rock of Ages" is a hymn written in the 18th century by a Calvinist preacher. In the hymn's lyrics, the rock is an allusion for faith, a never-moving object to which the worshiper can cling. In the GLB song, the singer cannot cling to the rock because it has been loosened by an avalanche.
