The song starts with a faint, almost wind chime like calmness, then runs into gutar energy, and finaly ends with a slower feeling of settling down. I think it's about him accepting a sort of sadness. i think it comforts him. blue being sadness,
perhaps it's about billy once knew a long time ago and then they finally met up again but the person 'blue' had to leave shortly but he wanted them to stay. or it could even be the sky and the sun is setting and it won't be 'blue' anymore and he wants it to be daylight for just a while longer...

Blue pertains to depression, not a person. Billy used it as a person much like "vanity". Billy sings "missed you since they found you out" -may mean that it has been treated. And he goes "i've been waiting such a long time, for your smile" -billy trying to say he hasn't had one and the smile is just a poetic touch(smile antonym of sadness).
