You say "other meanings" as if you had supplied a meaning. Yet, yours is a general comment about the history or the inspiration for the song, but without giving meaning.

Right, "haunt" could be more like possessing the heart. Also numbers and figures could relate to a long distance relationship of number of visits for numbers of months or years and the cost. In that case haunting would be like being in someone's life but not generally being together in the flesh.

Foreword

The song is like poetry with many meanings to be sifted out applicable to many people in many different relationship situations. I find the lyrics touch me as if specifically written regarding my own situations at times. The following meaning I describe in no way reflects any situation I have ever had to face.

Lyrics and Meaning

Come up to meet you
Tell you I'm sorry
You don't know how lovely you are
I had to find you
Tell you I need you
Tell you I set you apart

(There has been a breakup, there is some difficulty finding the other person and approaching unannounced. Now the man realizes he needs the woman. The woman is special to him, unlike any other. The man was responsible for the breakup. The man wants to apologize.)

Tell me your secrets
And ask me your questions
Oh let's go back to the start

(Telling secrets and asking questions is early dating. The man wants to remind the woman of their early dating and ask for a fresh start.)

Running in circles; coming up tails
Heads on a science apart

(This has been a tough decision. By the man's logic and reason leading to the breakup, the couple should be apart. Running over and over in his mind, the answer is like a coin-flip always coming up the same, opposite of the rational choice.)

Oh take me back to the start

(Relationships are not expected to be easy. There is regret for the separation. There is something very difficult that the man had not foreseen. There is a plea not to concentrate on that and remember the carefree early dating.)

(Numbers and figures in a relationship equate to finances. The lyrics at this site say "Pulling your puzzles apart." That is likely incorrect. A number of other sources list the lyrics as "Pulling the puzzles apart." Listening to a number of recordings, I believe the latter to be correct. It is no small difference in meaning. If the man has difficulty pulling the woman's puzzles apart, there are significant relationship issues other than finances. If the puzzles are puzzles in general it more than likely relates back to finances, jobs, promotions, standards of living, etc. The questions of finances and ability to progress and succeed are resolved to be less important than matters of the heart.)

Oh and I rush to the start

(This is a plea and promise for starting over. It is uncertain the choice of word "haunt." Perhaps it is indicative of the recurring memories yet emptiness without the woman. Perhaps the word is indicative of the great life changing circumstance this relationship poses, i.e. inviting somewhat horrific difficulty into one's life.)

Coming back as we are

(Now both man and woman are debating if they can make it work. Both are following their hearts rather than rationality. They are together as if they had never broken up, moving toward being more contented about the inescapable outcome.)

(Something of a refrain, this is again an expression of regret for having been apart and/or acknowledgement of the tragedy if they should ever part in future.)

About the music video

A music video does not necessarily reflect the intentions of a song writer. In the case of this song, the music video does give some possible insights to the lyrical meanings. Analyzing the video in "reverse", things were seemingly carefree; and the female drops her guard. The man avoids an unforeseen obstacle and wrecks the relationship. The woman is greatly incapacitated, though it is not a deadly scene. The man shrugs it off and abandons the woman. The singer ponders over it all, though shows little sadness. Lying on a cheap tattered twin mattress, he decides to go back.
