"Bury all your secrets in my skin
Come away with innocence, and leave me with my sins"
I think this line could also mean that she looks like the innocent one in the end, and he's the one left looking wrong bad, left with the sins because she "came away with innocence." He knows she's not all great because he knows her secrets, but that's not quite how it looks to everyone else.

"So if you love me, let me go. And run away before I know.
My heart is just too dark to care. I can't destroy what isn't there."
I think he is conflicted between love and hate for her. That could explain the constant repetition of "love" and "hate" in the lyrics. He wants her to leave him for both his and her own good. But he doesn't want to be there when she runs away. "...run away before I know." The hate within him is telling him that he doesn't care, while he obviously does care because he doesn't want to "destroy" her.

"I only wish you weren't my friend. Then I could hurt you in the end."
I think this line is saying that because he cares for her, he can't hurt her. Even though he wants to hurt her, so she will hate him and leave him, he doesn't, because he cares for her.

"It took the Death of Hope to let you go"
I think he is saying here that he lost hope in his life, so because he lost hope, he could actually go through with trying to leave her.

"If you still care dont ever let me know."
He doesn't want to change his mind. He wants to remember her- only the good. "I still press your letters to my lips and cherish them in parts of me that savor every kiss." But he doesn't want her to care because he doesn't want either of them to get hurt. He also doesn't want to know if she cares because he doesn't want it to inspire thoughts of her, which would make him feel love for her again- which would bring him rage. "And love is just a camouflage for what resembles rage again"

I don't deserve to have you
My smile was taken long ago / If I can change I hope I never know"
He is obviously punishing himself for his misdoings. He believes that because of things he has done, although he cares for her, it is his fate to be alone. He doesn't want his smile to return because he doesn't feel he deserves it. He is punishing himself by purging his life of all hopes at happiness.
