Well most of Anathemas songs have a feeling of the loss of a loved one. This song is like he's beginning to feel at peace with the lost lover. In the verses it's basically saying there's a hurt inside of him but as the waves wash over the pain is disappearing (he's feeling better over time), "all the waves are washing over all that hurts inside of me".
